So I've no doubt called both parts by the wrong name but anyway...
I've got my engine apart and managed to remove the alternator rotor using a home made 3 hole puller and bolts. How do you remove the rotor on the other crank shaft? The center of the rotor just has a thread on it about 30mm across. I tried getting a nut in that size and thread pitch but no dice.
Hopefully someone knows what I'm talking about. Love to know what tool I need or need to make to get this thing off.

leave the nut on flush with the end of the shaft, and a sharp blow with a hammer will shock it off the taper

It's very easy, you just need Kawasaki Special Tools :
Flywheel Holder 57001-308,
Magneto Flywheel Puller 57001-1191,
Rotor Puller 57001-1099,
Rotor Holder 57001-1197 and
Magneto Puller 57001-259.
It's all there on pages 15-24/25 of the workshop manual.
And no, I don't own any of those tools I'm afraid.

I use a flywheel puller off eBay for the AR125's - cost me about £10 and used it loads of times. I don't have a KR250A but I wouldn't be surprised if it is the same thread etc. Usually it's a combination of the puller and some taps to work the flywheel and magneto off the crank - taking care not to damage the magnets etc
If it takes more than 2strokes then your just playing at it..
